A lot of people seem to either just leave the carpet or put down some of that click-lock resilient flooring (i.e. Pergo) to give a water-resistant, durable surface which can be easily cleaned. If you're really looking at multi-purpose, though, I'd probably just leave the carpet. If you convert back and forth between middle seats in or out and rear seat up or down, it would be annoying to have to remove the floor.

Toyota manufactures/offers full vinyl interiors (flooring and seat covers) for the Siennas sold for fleet use (taxis, etc). You can probably order replacement pieces from Toyota but they will likely be rather expensive.
