I took it to Toyota collision center and another body shop. Toyota said $4500 and the body shop said $2300 or so. Although most of will be paid by my insurance, both of them want to replace the entire door, which I don't understand. What should I do. I have to pay $1000 deductible but I am not satisfied with the way they will go about repairing it.

You can pay $1000 for a new door (regardless of which one does it), or $1000 for body filler (if that is how you want it fixed) . . .

You paid $4500 for a new OEM door or $2300 for a new non OEM or a used door. Both shop say that the door needs to be replaced. Toyota will use a new OEM door, while the second place will most likely use a used door from a junkyard. Your choice.
