I seem to have gotten some water trapped inside the sliding door cavity.

There is a rubber stopper I can take out toward the back/inside of the door, but it is still a couple inches above the base of the door.

Surely there has to be a way to drain properly?

Yeah, it drains some out, but because of where it is positioned, I would have to park it on a super steep slope, and even then it wouldn't all get out.

maybe try taking it out and driving around a few days to see if the situation remedies itself. If it does not, take it to the dealer and tell them to fix the issue... you might have a loose weatherstrip somewhere...
