I was cleaning my carpets today and when I removed the floor liner from the trunk well I noticed the carpet was damp. It was more wet on the edges where the padding is thickest.

I checked the sunroof drain that is behind the spare tire tools and it was clear. The weatherstripping was replaced a few months ago because of a small tear so I can’t see any issue with it. It’s brand new and from Toyota.

I peeled the carpet back and took some photos. Notice the edges are wet. The well wasn’t wet and I didn’t see any mold or indication that the carpet has been wet for that long. I went to the car wash after peeling the car back and did not notice any water getting in from the wash cycle.

Anyone else experience this?

YES! yes I had the same thing happen to my gen3! Water actually sips from the top of the liftgate, there is a rubber grommet that lets all the wiring from the hatch into the cabin. The inside of the grommet is made out of plastic, and the plastic breaks preventing the grommet of doing a correct seal.
I decided to go to lowes, buy some butyl tape and basically seal the base of the grommet. Stopped the leaking right away
I dont have my gen3 van, but I have circled the grommet with the issue in this pic

also, how I noted this, is because the path the water drips is not noticeable, One would suspect the headliner will get wet, but nope: there is a plastic tray below the grommet in question that connects to the plastic Moulding on the side which in turn deposits the water where your carpet is wet.
Im almost positive that the water intrusion is in the point Im mentioning. Also, the only way I could verify this was only with HEAVY RAIN or taking the van to a car wash. It baffled me for months and even took it to the dealership, but they could not find the intrusion.
The way I confirmed this was to remove the plastic trim below the grommet, taking the van to a carwash and look through the rearview mirror, and there it was..... lo and behold, the darn leak

Wow that’s something I wouldn’t have checked. I did have the lift gate replaced last year because it was dented beyond repair, so maybe the guy broke that grommet when they reinstalled the wiring. I’ll check

These guys had the same exact complaint but it seemed like none of them ever found where the water was coming from. I’m not just going to squirt silicone all over the place, I want to figure out where the water is coming from.

Lift the grommet up, this exact grommet. Underneath the grommet there is a "plastic shell" that makes the seal water tight.
putting it back on is a pain in the butt, if you dont want to deal with this, just get some butyl tape (not silicone) from lowes and mold a base around the suspected grommet.
Again, mine looked like yours, I would have never suspected from said grommet until I popped it out and observed the plastic shell was broken.
After adding butyl tape around the grommet, the issue was resolved.
I cannot be sure that your sienna has the same issue mine had, but its one of those things that hits you right in the face when you finally find it.

Since I did not get a response, I installed the gromet back and added the butyl tape over the rubber grommet!
this brings back memories!
